So what your saying, just to be clear, is that once you choose a faction ( meaning the other ones hate you) and you complete their " end" quest, the only thing that's different is that when you see the other factions, they will attack you. The Brotherhood gives you Vertibird signal grenades as a reward so you'll be able to fly around, and various power armors. The rewards also vary, like with The Institute, you'll be able to have Synth Relay grenades that spawn Gen 2 synths to battle for you. Other than that, you just have different remnants, you'll have Brotherhood groups that have moved into locations you've visited earlier and attack you on sight, same goes for The Brotherhood.
